The good news is, if you wanted to fix the issue, the Micron M29F160F is a fully compatible, drop-in replacement and is 5V tolerant (and it's still in production, so you don't have to resort to "new-used" stock).

Diodes are fixed voltage, you'll burn it up (sometimes instantly) if you hook it up directly to 5V. You need a resistor in series. Usually 330ohm is a good value. So 5V-resistor-LED-Gnd or 5V-LED-resistor-Gnd. Like I said, it's possible to blow them almost instantly, so it might already be dead.

Pick a different EEPROM, using a 16-bit ROM for an 8-bit cart is going to be an unnecessary pain in the butt.

Interesting note, there are current-gen processors that are supposedly derived from the original SuperFX. Not sure if they are compatible in any practical sense, but it might be worth a look.

The reason the SD2SNES is so expensive is because it's a flash cart, which requires a lot of things you wouldn't need if you were still talking about the initial idea of essentially a repro cart with an SFX clone. You'd have a standard ROM, instead of the PSRAM, you wouldn't need the SD card or the ...

The programming files for the sd2snes FPGA are stored on the SD card, so you absolutely could develop your own custom coprocessor core, I just don't know how the loading is done (I'm guessing it's handled by the menu, which is an SNES application, so you might have to add support for your new core i...

The voltage pin on the controller port is just connected directly to the main 5V rail, so the available current is only limited by the power supply/voltage regulator (minus the power draw of the rest of the system).

An FPGA is what you want for this, not a DSP/uC. An FPGA is 100% capable of this, the problem is that the chip hasn't been reverse engineered fully enough at a low enough level to implement the necessary HDL (ikari_01 has been working on it for the SD2SNES, but so far it's not working yet).
