So fixing up one of the traces caused an improvement? If that's so, then perhaps you just have another damaged trace related to another pin. I think by "... and I bridged the gap on one trace with solder and tested with a multimeter and it worked ..." he means he did a continuity test with the multimetre and it passed, but the corruption was still there.

Here's my idea:
Check with Your multimeter if every corresponding pin on the MASKROM is making contact with right pads on the edge connector.
(Chrono Triger is HiROM, right?)
