It stays, don't cut it.
so do I add it right at the joint that comes from the back to the front of the pcb or continue it from PRG D2?

Whichever you want. A PRG chip pin is an easy place to solder a wire to, so I'd get it from there.

I went right from the joint where it comes from the solder side to the etch side and it worked well.
So ya, if anyone ever asks again this thread now has instructions and a proper diagram on how to modify CNROM to support 64k CHR data (AKA make porno repros).
